I've just downloaded Librarian and I've been getting an error when trying to restart the server application.
I can run the app once, but when I close it and try to restart, I get a dialog box informing me that
the server is already running on that port or with that root directory.
Any ideas what is causing this?

It seems that the server has not shutdown fully. The server application comprises a number of communications threads which should terminate gracefully when you close the application. In your case something has gone wrong and it is likely that one of the communications threads is still running.
I don't know which version of Windows OS you are running on your computer. You have to use the Windows Task Manager to terminate any residual components of LibrarySvr. On Windows 95/98 & ME you can do this by pressing [CTRL]+[ALT]+[DEL] once on your keyboard. On Windows NT / 2000 you can invoke the task manager by right clicking the task bar at the bottom of your screen and selecting Task Manager from the popup menu. Find and highlight the entry for LibrarySvr in the task list and click on the End Task button. You may have to wait a few moments.
From then on you should have no further problems.
